You have to jump the connector by the fuse box.

You have to jumper the two wires by the fuse box, large gauge wires.

you then need to run two wires from the reverse sensor to the plug by the fuse box so your reverse lights will turn on

You need to run two wires each for the 5th gear and neutral sensors. One of each is a ground to anywhere you like, and the other wire from each sensor gets connected to its respective ecu locations.

Is there any way to get the whole fuse box put into an auto from a manual to avoid all this confusion? I know absolutely nothing about wiring and what you just said proves it.

Nope

Its not the fuse box, its plugs by the fuse box.

Its VEEEEEEEEEEEERY easy

Top plug by the fuse box has to fat black wires, cut them both, and connect them, that will allow your car to start.

The other wires i already described what to do with them

Here, this is for an S14, but it tells you the same thing.

And what about the shifter lock thing that clicks when you hit the brakes and allows you to press the button on the side of the auto shifter? I hear you have to trip that too.

wheny out ake out the auto shifter

you will see, its pretty self explanatory, all you need to do is zip tie it back in the release position, or take it off at the key cylinder

Look at that link i sent you, thats for the wiring, but you can go to his hoe page and see the whole 5spd swap how to.
